for me the working URL to upgrade is http://yourdomain.com/index.php/setup

No, it is not a typo, the reason is that most users activate mod_rewrite in apache so they can remove the index.php, thus http://yourdomain.com/setup is correct. I would suggest that you try following the guide on the wiki if you too want to remove /index.php/* on your site
